The institution is a limited liability, not for profit, Non-Governmental Organisation (NGO), which was initiated by a collaborative effort of the Ministry of Health - primarily responsible for policy, Ministry of Defense - which provided the infrastructure, and Makerere University Medical School (currently College of Health Sciences) - which provides some of the researchers with whom JCRC works.
At its inception, the center was supported by a grant from the Ugandan Government used to renovate the initial building and provide basic equipment to start work. Over the past years, various institutions such as WHO, CWRU, Family Health International, US National Institutes of Health, University of California San Francisco, Johns Hopkins University, the Institute of Tropical Medicine in Antwerp and in Hamburg, EDCTP, MRC, have partnered with the JCRC to obtain several research grants to study HIV, tuberculosis (TB), malaria and other tropical diseases. The centre's core funding sources mainly come from funding bodies which support collaborative biomedical research and / or antiretroviral therapy roll-out programs. These include the United States Agency for International Development (USAID) under the US Presidential Emergency fund for Fighting HIV/AIDS (PEPFAR), the European Developing Countries Clinical Trials Partnership (EDCTP), National Institutes of Health (NIH), among others. The centre also generates revenue from clinical, laboratory, pharmacy and training services.

Joint Clinical Research Center (JCRC) is a Center of Excellence that was started by H.E. President Yoweri Museveni in 1990 to address the very serious problem of HIV/AIDS, which was at its peak by that time.

JCRC Mission: To conduct Quality Medical Research and Training, provide equitable and sustainable HIV/AIDS care and other health care services in Uganda and other parts of Africa
