To conduct this core business, JCRC has key departments of Administration, Research, Clinical inpatients and outpatients Services, Laboratory, Pharmacy, Counseling and Adherence. Other support departments include: Monitoring & Evaluation, Data processing, Human Resources, Estates, Communications, Finance, Internal Audit, Purchasing and Logistics. JCRC also operates a network of seven Regional Centres of Excellence strategically located around Uganda.

JCRC's is driven by the following core values:
Integrity: JCRC focuses on transparency and openness in all its operations. In its policies (internal and external), transactions and relationships with its clients and stakeholders, the Center emphasizes adherence to its principles and policies.
Confidentiality: JCRC recognizes that it deals with a lot of information about clients' medical status and partner organizations and through its operations; it will not divulge any such information without express approval of the persons or organizations concerned.
Compassion: It is clear that JCRC deals with people infected and affected by HIV/AIDS, which, to date has no cure. Many of these persons know that their lives may end soon. That means that JCRC and its staff are cognizant of this fact and take effort to ensure that the staff acts with empathy while dealing with the clients.
Mutual Respect: JCRC has brought together individuals for a common cause and through its operations and works with different partner organizations. It recognizes the contribution of each and every individual involved in the fight against HIV/AIDS and other health related issues and supports all such endeavors. The Center outlaws all practices which demean staff or stakeholders such as sexual harassment and discrimination at the workplace.

Joint Clinical Research Centre
For Excellence in Medical Research, Training and HIV Care
The core mission of the institution is:
- To carry out research on HIV/AIDS and associated conditions including prevention, care and treatment
- To provide facilities and logistical support for training activities with an aim of building human resource and infrastructural capacity that will aim at addressing the HIV epidemic as well as other health conditions which disproportionately affect Africa.
- To solicit for funding opportunities, and extend this support to researchers mainly working in HIV/AIDS, Tuberculosis, Malaria as well as other diseases of Public Health importance to Africa.
- To foster research and training collaborations with other institutions both nationally and internationally.
